I was initially too impressed by his speech to care when it happened, but after having considerable time to ponder this question, I can't think of a good reason. His ultimate goal was to retake Rapture or destroy it if he couldn't. He must have known Jack would have been able to deactivate the self-destruct, and he had full control of Jack's body, so why didn't he use Jack? Even from a gameplay perspective that would have made for an even more powerful twist, suddenly becoming the mind slave of your enemy and having to slowly break control.

I know I'm probably missing some important detail, which is precisely why I'm asking in this thread.

Because his ENTIRE IDEOLOGY was based on being the master of your own destiny, Fontaine used the EXACT OPPOSITE to gain control. By the end he didn't even care about the city anymore, only showing the player (and Fontaine I suppose) how much he was against that perversion of power.

He made you kill him to prove that the main character was nothing more than a slave; if he truly a man he would have stopped himself and spared him.
