As often they have deeper meanings or play out to strike a certain emotional part of the player - especially BioShock 1, the ending of that had me stuck, it made me play through it again and again
I enjoy freedom of choice personally, that your decisions ultimately impact the ending of the game - I enjoyed all of the Mass Effect games for this, I know the ending wasn't what most people expected but for me it was the impact that you had throughout the games that mattered.
The character development stands out the most for me, its amazing that you can get attached to a few pixels, watch them develop and then see what happens. For instance; Kat on Halo Reach; she was with you all the way through the game and then she is unexpectedly taken away from you in one really good cutscene - unbelievable
