Ok, I took a long time (30 minutes) thinking of these possible solutions, they might have already been said I only checked the last page and the first two.

Solution A:
Master Chief sets off halo killing everything but the flood. (How Boring)

Soluton B:
Considering that Master Cheif has to defeat the Covanant and hold back the flood, a specialized group of geniouses could work with halo to figure out a way to exclude human DNA from its target range, therefore killing everything except the human flood. There lies a problem in that... With that said the special group would have to extract something of which the flood are and INCLUDE that in the target range, killing everything except for humans. (Arent we selfish)

Solution C:
Considering stuff that has NO proof whatsoever, Master Chief goes back to save Cortana on a long journey through covanant controlled territory. When he arives he kills Gravemind, somehow, and it turns out that he is in control of all the flood using his mind, causing then to stand around, more like zombies, slowly dying agian.

Solution D:
It turns out that the humans have joined the Covanant. Everyone is then fighting the flood and manage to kill Gravemind, then something like solution c happens.

Solution E:
Humans have joined the Covanant, but knowing that nothing can retain the flood, decide to activate halo but also believe in the great journey, that is the salvation that all the worthy can take.

Now taking in the info that The_B1ackness has courtously provided got my mind thinking...
What if the halo is both a weapon and a means of salvation and such I will put in these senarios which are the end of solution e.

Senario 1:
When the halos are activated, everyone dies, but the worthy, AKA not the flood, is permited into a higher level of life, something like a heaven.

Senario 2:
The arc is something like a spaceship, but it is powered by the halos, AKA Devine Winds. All of the "worthy" would be aboard the arc, Humans and the Covanant alike, then from controls within the arc the halos would be activated, feeding its power off of the flood, having a "rebound" affect, Devine Winds, which would be a kind of energy that would wipe out all life, but force the arc at high speeds away from the infected area and death, AKA the great journey.

Senario 3:
Only the flood are whiped out and everyone else is fine.

Senario 4:
The arc is actually a shield generator that surrounds earth, or a part of it, that is impervious to the halos weapon.

Senario 5:
Nothing special happens and everyone dies. (Boring)

I think senario 2 is the most likly but all these and more COULD happen.
