My Theory:

New Mombassa is located near the Great Rift Valley, commonly theorized to be the "birthplace of humanity." Given this, it is quite plausible to think the following:

The Forerunners created the Covenant for a warrior class, the humans for a civilian class, and the Flood possibly to work as mind suckers, to "suck" the intelligence from rebels, also allowing the Forerunners themselves to obtain the information. Unfortunately, the attempt ended up backfiring, making a seemingly unstoppable parasite that wanted to take the universe from the Forerunners.

After fighting a long war and exhausting all strategic options, the Forerunners gave up and built the Halos as rapidly as possible, and then, placed the Flood in containment chambers. And then, taking the remnants of their species, they hid in the enormity of the Ark, constructed on Earth, and hid from the immense power the Halos unleashed. Finally, after the Halos had finished their jobs, the Forerunners got out and "seeded" their planets, promising not to reveal their secrets.

Possibly mad at the notion of not releasing the secret to descendants or maybe the Prophets themselves, the Prophets broke away from the Forerunners. When the Prophets left, they went into war with the Elites, and then, after many Elites had died and the population had entirely changed into a new generation, and with no secrets spilled, the Prophets trampled upon Forerunner technology. Remembering the memories of the betrayal of the Forerunners, the Prophets asked the Elites to assist them to find more technology left by the Forerunners. The Elites, after years of tiring combat, were more than happy to give in. Then, they took Forerunner technology and applied it to themselves for better combat. Then they discovered many other species and abducted them as well. When they stumbled upon the humans, who were possibly the original rulers of the Forerunners themselves, they went on a full force war with them, absolutely refusing to annex them, and using the Great Journey as an excuse to try to wipe the human race out of existence using the "sacred rings."

Ideas for Halo 3:

weaponry:
-some sort of automatic rifle with many, many rounds per magazine, let's say, 1 hundred, that could be dual wielded (sounds cheap...but the rounds must be really weak)
-if the Separatists team up with the humans, I want a weapon that shoots plasma to weaken shields then heavy projectiles to kill, say, a battle rifle with a Sentinel beam attachment.

vehicles:
-pilotable Longswords, Seraphs, dropships, etc.
-all old vehicles
-new Warthog that is more quick but less powerful, with maybe an extra gun attachment for the driver.
-covered tank, not like Scorpion...

campaign:
-Be a Brute, Elite, or Spartan.
-be the Master Chief in past engagements, like at Sigma Octanus, Jericho VII, the Unyielding Hierophant, Reach (both on ground and in space), etc.
-on Earth, there should be giant campaigns and levels that are extrememly large.
For example:
Campaign Beijing, objective: Retake Beijing from the Covenant and activate groundside weaponry to take out the Covenant ships.
And, you will be with a massive group of Elites, Spartan Supersoldiers, Grunts, Marines, and Hunters, and you will fight your way through legions of enemy troops in a desperate race to reach the groundside weaponry control center. If you lose the race, the objective will be to retake them.
There should be large-scale engagements all over the world in all the large cities.

I'm too tired to think of more. I'll more ASAP.

Expand your 2nd paragraph, it sounds plausible.
