well, ignoring those questions about gravemind and all i'm going to go back to First Strike for some of these answers. in the last chapter of the book, the prophet of truth talks with tarturus and then recieves the shards of crystal from unyeilding hierophant. that covenant installation of unyeilding hierophant shows that the covenant DID know that humans were on earth. why else would they have the largest covenant capitol ships all line up and get battle ready if they were going to jump to a supposedly uninhabbited planet and find the ark. i'm guesing that they probably knew that the ark was somewhere on earth, otherwise they would have started glassing the planet. truth leaves in the forrunner ship in high charity to escape the flood, and probably to demolish earths defenses, as cortana says in that particular cut scene. the reason that Truth orders the arbiter to be killed is in part of the swaping brutes for elites in the covenants. Truth admires them and there's some quote that i can't remeber right now, also from First Srike, where truth thinks about how much better the brutes are then elites. this is also upheld in the coversations of the universe quotes.
granted, this is "well...duh!" kind of stuff, and i'm not looking very deep into this, but i don't think that there's much more to think about. the covenant, overall, are so immersed with their "religion" that i'm going to agree with the idea that they leave themselves to be brainwashed so into what they are told, that through the generations they become completely ignorant to what the halo's actually do.
