I just downloaded System Shock 2, (a great game so far btw) but
couldn't shake the feeling that it was too much like Marathon. Now
I have no idea about the history of System Shock, or much about
the story for that matter, but here I am running through a ship
going critical with insane A.I.s running me around, and I couldn't
help but feel like it might have been a rip from the game we
know and love. There are key differences of course, but the
central characters remind me a little too much of our favorite
nutcases.

What are your thoughts?

There is a difference between being evil and being insane - Durandal may be a great "opponent", but Shodan is by far the best antagonist ever. She just toys with you, and you're getting the crap scared out of you at the same time. May sound a bit strange, but those guys at Irrational Games know what they're doing.

Also, in SS2 - ever notice that around your objectives, you usually find remnants of what looks like other people attempting and failing at it? Almost like your just the next chump she could find... Just evil. :)

Yes, I have been getting the crap scared out of me lately. =(
The game is great though, I just thought the whole A.I. thing
was ripped, but it is a common sci-fi theme, and Bungie
apparently draws a lot of inspiration from sci-fi novels and
the like. I guess it wouldn't be all bad if other developers did
the same. (but no one will do it like Bungie) Irrational is
a great developer as well however, and the announcement
of bioshock is what prompted me to download SS2, and
I'm glad I did.

I'm with Achronos on this one. SS2 is one of my all time favorite games, and it is quite comparable to the Marathon Trilogy. However, the atmosphere is entirely different in SS2. There are also quite a bit of story differences in SS2, but I don't want to list them for fear that I'll spoil the game for you. =)

And he chimes in once again... I can't say that its too much like Marathon... but that's because I honestly can't play the damn game. Achronos is right... it'll scare the crap out of you.
