since the sniper is standard issue (though i doubt even a futristic military would issue a .50 cal anit-material rifle for its standard long range 'sniper' rifle), it isnt hard to understand why a bipod is featured on the it, but it is hard to understand why u r unable to use it. masterchief may not need it, but that doesnt mean he cant use it.
Here is the simple answer: You, as the Master Chief, finds the bipod unnessecary, because you are a geneticly, mentally, and physically altered, and have perfect aim, all of the time, with or without a bipod. No more scope drift for you, a la CoD, AA, or Real Life.
Also, the UNSC S2 AM doesn't fire fiddy cal. rounds, they are slightly larger. The rounds measure in at 14.5mm x 114mm, which is .5708661455 cal., or approx. .57 cal.
In even simpler terms, the rounds are Frikin' Huge.

And I also remember reading somewhere that the bipod does more harm than good, as the ammo case touches the ground while in prone position, damaging it and causing significant wear and tear to it. That's why the UNSC usually don't use it.
Where did you read that? It sounds like an interesting theory, and I've never heard it before.
I can see how using the bipod in it's folded state, as shown here, would be quite damaging to the ammunition clip. But, if the bipod was folded down, so it was perpendicular to the barrel, I can't see how this would damage the magazine at all.

However, just a point: The marines often fire multiple shots with the Sniper Rifle on target, better than the Chief. There goes the "accuracy for the marines" idea :P
The reason the Marines have perfect accuracy with the S2 AM is because that's the way the game is made. In the AotCR, if you have SGT Johnson (with the S2) on one of the track pods of your Scorpion, you can see that he fires the rifle with perfect accuracy and reloads quickly, all while holding the rilfe with one hand and holding onto a grab rung with his other hand.
It's a game mechanic, and the same sort of thing pops up in H2. If a Marine has a BR55 or a M7 Caseless SMG, his accuracy is horrible. But, give the same Marine a SPNKr or a SR, and he has perfect accuracy. It's the way the game is made, and it's not canon.
