Say there is an Elite. Player One throws a grenade to the left, Player Two throws a grenade to the right. Because of the Elite's built-in "jump away from grenades" scripting, it will try to jump to one side. But which side? On Player one's computer, the Elite will jump to the right, away from Player One's grenade. On Player Two's computer, the Elite will jump to the left, avoiding Player Two's grenade. Voila.... You now have two Elites, and an un-synched game.
Wanna try it out for youself? Get a CE AI map, and play it over the Internet with someone else. Grunt Gulch 2 is a good one. If you watch the other player, he will sometimes shoot at nothing. This is because the AI is in a different place, on his computer.
