First of all read the books, but allow me to summarize how the conflict started.

For hundreads of years mankind was alone in the universe, they mastered space travel and colonized, many many planets. A UNSC (united nations space command) was developed and after a civil war, contact with a planet i belive it was called harvest, was lost.

A scout team went into see what happend, they never came back. Except for one ship who told the UNSC that the planet was burnt to a cinder destroyed by some sort of newly discovered alien race.

The one ship also carried the only message ever sent to the UNSC by the covenant. It basically said how humans were an affront to their gods ect ect.

they have been destroying planets ever since.

Also the message was in broke english suggesting the covenant have been studying the human race for a while before showing themselves.

By 2525 the humans had an empire of over 800 planets. On February 3rd, 2525, contact was lost with the colony Harvest. A scout ship arrives in the system, sends a message saying that it arrived, and then no further reports are received. On October 7, 2552, a UNSC battlegroup arrives at Harvest and finds that everything on the planet has been completely incinerated and the surface melted down to glass. A single Covenant ship was found in orbit around the planet. Only one ship managed to survive. The Covenant broadcast a transmission that said:

"Your destruction is the will of the Gods... and we are their instrument"
