I'm pretty sure the first bertayal was 343 telling MC what Halo's true purpose was. Then MC betraying 343 by telling him off and setting a goal on destroying Halo.

Facts are the enemy of tru7h....

I always thought that the betrayals were,

* Cortana for stopping the Chief from activating halo when it was her idea in the first place.... (For a second there it looked like she'd switched sides, or gone rampant, or something), and,

* Spark for not telling The chief what the Halos did.

i think they were 343 GS telling MC what Halo actually did, and the Sentinals started shooting MC as well as the Flood.
