One thing that makes it difficult to directly compare is that with the advancement of technology for Halo, enemies could act more intelligently and do things like dodge. So really, andy statement of a Marathon unit being better than a given halo unit would be speculation for the most part.
I'd say the Marathon Hunters beat out the Covenant Hunters because the covenant hunters sucked in Halo. Hopefully they got an upgrade in Halo 2. The Marathon ones also had that awesome howl that would scare the -blam!- outta you and were fairly armored, particularly the blue ones.
Juggernauts would still be powerful opponents, as they have target tracking missiles and the dual alien weapon things on them. Their massive explosion upon death would just be nice. I'd pick a juggernaut to defeat the Covie flown Banshees and Ghosts, and probably their tanks as well. Juggs took a lot of missiles to down. Can't remember an exact number right now.
If you upped the projectile speed of the Pfhor fighters shots they would not be too bad, as well as faster moving green and purple fighters. As it is, any Pfhor fighter could probably be slaughtered by some Covie grunts. Enforcers would do ok, but elites would mop the floor with them as it stands. They would need to be given dodging abilities to stand up to them.
The trooper would probably be the most powerful Marathon ground unit in a crossover fight. Covies wouldn't be able to stand up to the projectile grenades very well, and since they blow up on impact the good dodgers like the elites would get smacked by them. Along the same line the Cyborgs would do very good as well with their target tracking bouncing grenades.
