The MC can be infected, also, the infection form would of killed itself when it jumped onto MC, they can't predict, so they would just go for it when their back is turned.

And once the penetrator goes through you, it doesn't mean your infected, that is the infection form trying to tap into your body, it needs to force a connection with your brain signals before your technically infected, when the infection form got onto masterchief, Cortana use the MC's shield systems to electrocute and pop the infection form.

Yeah and he returns for Halo 2 to fight another day and Halo 3. What makes you think he died?

It could be because the curscenes are actually just parts of the game where you can't move your character. I been killed by sentinals during a cutscene so it's possible the infection form managed to slip on as part of the gameplay.
