Of course. You can use any weapon you want. Some people find it hard to use in the close-quarters part of the ship, anyway.

Take a plasma rifle and an Ar. Make sure you have a good supply of grenades. Let your marines go in and neutrilize the small enemies. When they die try to stick the elites and run behind the signal crates. Rinse and repeat.

Yeah, you can use whatever weapon you want. I've found it's not as well suited inside the ship as it is outside, but I use it anyway.

i just use assault rifles and overpowered plasma pistols. with 4plasma grenades

I take it up the grav lift but try to stash it in a safe place and pick up a needler or pp before the crap hits the fan. If it's still there after the battle and you are too, it comes in handy for the rest of the mission and there's plenty of ammo for it. The thing that ticks me off about that mission is that there is no pistol.
I think that a plasma rifle and a needler is useful at the shuttle bay area.
