When you play the level 'Halo' on Halo 1 and you go around to rescue the marines, what do those structures do. You see them shoot blue energy into space every 30 seconds, but what are they for?

at first I thought the covenant somehow got control of them and were using them as artillery against the Autumn. But now I don't think so.... maybe some sort of communication device?

Perhaps they were part of the firing mechanism. What I'm wondering is what the Forerunners were doing with so many bottomless shafts.

Yes, I think they were part of the firing mechanism, as stated above. They probably just communicate with each other to make sure that they work, so if repairs are needed, the monitor can send repair bots or something.

Quick as a razor, sharp as a bullet.

Look at the final cutscene of Halo 2. You've got blue energy gathering in the centre of the Halo before it fires, so, yes, it's part of the firing mechanism.
